Abstract

We are a technology-driven laboratory working on genomics, epigenomics, transcriptomics and proteomics method development, as well as chemical biology (e.g. Kumar et. al., Cell Reports 2019; Kumar et. al., Nat Protocols 2024, Lafranchi et. al., JACS 2020; Lafranchi et. al., NAR 2025). Rapid data QC and analysis is one of the cornerstones of our workflows. We are interested in the dynamic regulation of chromatin in stem cells and differentiation (Navarro et. al., Nat Comms, 2020; Kumar et. al., Nat Cell Bio, 2022, Weigert etl. al. Nat Cell Bio, 2023) as well as unannotated protein products in biological processes (Schlesinger et. al. iScience 2025, Lafranchi et. al., Nucleic Acids Research 2025). We are further developing single cell methods (Lyu et. al., manuscript in preparation), and expand a number of collaborations studying the role of epigenetic modifications and nuclear organization on the regulation of pluripotency, lineage commitment and cancer. We aim to integrate various quantitative and singe-cell transcriptomic and epigenetic data modalities coming from single-cell RNA-Seq, single-cell ATAC-Seq and single-cell Cut&Tag experiments, using traditional analysis strategies and ML/AI methods.
