Abstract

This project is based on the data for my ERC consolidator project that examines the effect of feralisation on the methylome, genome and transcriptome of the chicken. We have a project currently (SNIC 2024/5-678). We currently have 15X coverage from over 500 chickens, plus transcriptomes from a further 1.5k birds also now uploaded. We are have re-mapped the data to Gal7, which has been shown to be a much better genome than the previous Gal6 build (for Red Junglefowl). We are now running the genome wide analyses, and in particular methylationQTL (around 1M methylation sites). These require large amounts of memory in particular, and generate very large files. In addition, we have also generated a massive amount of single cell Multiome data this year (combined RNA and ATAC seq data). This data consists of 6 S4 novogene flowcells (60billion reads), and analysis is also ongoing on this project. We are analysing this in combination with a long term Bioinformatic support (NBIS) grant. We have also now remapped to Gal7, and have performed the initial clustering and the first ATAC and eQTL runs. These have proved to require large amounts of memory in particular, though we have now found that by trimming the genotype file initially we do not have to split the runs.
