Abstract

Applied pangenomics project using short-read Illumina data for hundreds of birds, to be mapped to pangenomes across entire superspecies, created with a subset of representative individuals for each focal population. Analyse patterns of genetic load for deleterious SNPs, structural variants and transposable elements at the population level in this broader short-read dataset. This project will require storing fasta files for all short-read whole-genome sequences, mapping to pangenome references, calling variants and storing resulting bam and VCF files.
