Abstract

We are investigating molecular effects of environmental contaminants. This involves analyzing cell images with CellProfiler using a cell painting assay for morphological profiling in multiwell plates. Images captured with an ImageXpress microscope are processed and characterized. The procedure follows an established protocol published by Bray et al. 2016. doi:10.1038/nprot.2016.105. In our ERC funded project about on paternal epigenetic inheritance we are also analyzing RNA-Seq data and DNA methylation by RRBS/EPIC arrays/EM-seq (a novel whole genome method) as well as single cell sequencing using various pipelines. This includes analysis of testis and sperm RNAs of animals that have been exposed to an anti-androgen to assess epigenetic changes that would potentially affect the development of their offspring compared to controls. Alteration in gene expression and epigenome are studied in offspring. In addition, we are analyzing microbiota data from mouse fecal samples that have been sequenced. Analysis will follow the Nextflow-ampliseq pipeline. https://github.com/nf-core/ampliseq.
