My group mainly work on genetic and genomics of horses, but also cats. In horses, my lab predominantly map genes and mutations for the following traits; athletic performance, gait pattern, behaviour, developmental defects or various hair characteristics, like growth or structure. WGS horses from many different breeds will be interrogated for mutation detection in GWAS or pooled WGS Fst analysis associated genes or regulatory elements.
Through whole-genome re-sequencing we aim to confirm/define mode of inheritance, causative genes and mutations. We also use total RNA-seq data, and single-cell RNA-seq is soon to come. We also participate in the equine pan genome efforts. Sequencing is mainly being performed by Illumina Hi-seq technology (PE 2+100 bp) with a resulting average depth of between 10-30X for each individual. All reads will be aligned to the genome reference assembly using BWA and many samples from cases and controls in multiple horse breeds are being collected to validate our results.
