Abstract

This project aims to compare the accuracy of chromosome conformation capture (Hi-C) for chromosome-level scaffolding of non-model organisms, using repeat-poor bird genomes as a case study and various "unusual" animal genomes for comparison. After having generated Hi-C data using three commercially available kits - from Phase Genomics, Dovetail Genomics, and Arima Genomics, the focus has been since 2023 on benchmarking Dovetail Omni-C (a Hi-C kit based on DNase digest) on various tissues and non-model organisms. We will estimate how consistent the Hi-C/Omni-C chromosome models are in terms of their inferred synteny, as well as the orientation and order of contigs. After severe delays in two Omni-C pilot projects due to the pandemic situation in 2021 (NGI Stockholm) and backlog in 2022 (NGI Uppsala), more data was generated in 2023 and continues to be generated from several types of tissues and non-model organisms, analyses of which are requiring further evaluations in a continuation of the present SNIC Small Compute project.
